Zoho Books GSTR-2B Reconciliation: Why Bills Show as Missing, and What to Do

Zoho Books' GSTR-2B reconciliation shows two kinds of missing item, for opposite reasons. A bill appears under Missing in GSTN when the supplier has not reported it, or reported it with different details, so GSTR-2B does not contain what your books do. A record appears under Missing in Zoho Books when the supplier has reported an invoice you have not recorded, or recorded with a different GSTIN, number or date, so GSTR-2B contains something your books do not. The two cases need different action. The first is a conversation with the supplier, because rule 36(4) of the CGST Rules allows credit only for invoices communicated in GSTR-2B. The second is a correction in your own books. Getting them the right way round each month is what protects the input tax credit.

Why GSTR-2B matters for credit

From 1 January 2022, section 16(2)(aa) of the CGST Act allows input tax credit only where the supplier has furnished the invoice or debit note details and they have been communicated to the recipient. Rule 36(4) of the CGST Rules, substituted by Notification No. 40/2021-Central Tax, ties this to the invoice appearing in GSTR-2B.

Two further points shape the monthly routine:

  • The Invoice Management System. Since 14 October 2024, the GST portal has let recipients accept, reject or keep pending each record their suppliers report. Credit for a rejected record is not available in GSTR-2B. Actions can be changed until the GSTR-3B for the period is filed, and after a change GSTR-2B is updated using the recompute option.
  • The time limit. Under section 16(4), credit for a financial year must be taken by 30 November following its end, or the date the annual return is filed, if earlier. An invoice the supplier reports late can still be claimed within that window. After it, the credit is lost.

What Zoho Books shows you

Zoho Books fetches GSTR-2B data from the GST portal and compares it with your bills. Its help describes the categories:

  • Matched: the bill in Zoho Books agrees with the supplier's data.
  • Partially Matched: the bill exists on both sides, but the taxable value or tax amount differs.
  • Missing in Zoho Books: the supplier's record appears in GSTR-2B, but there is no corresponding bill in your books, or the bill's GSTIN, date or number differs from what the supplier uploaded.
  • Missing in GSTN: the bill is in your books but not in GSTR-2B. This is where the credit is at risk.

Case 1: in GSTR-2B, "missing in Zoho Books"

Zoho's help notes that a bill can be shown as missing in Zoho Books even though it exists, if the supplier's GSTIN, the date or the invoice number differ from what the supplier uploaded. Work through these causes in order.

  1. A different invoice number format. For example, "INV/123" in your books against "INV-0123" from the supplier. Correct the bill number in Zoho Books to match the supplier's invoice exactly.
  2. A different date. The bill was entered with the date of receipt, not the invoice date. Use the invoice date.
  3. A different GSTIN. The bill was entered against a vendor contact with an old or wrong GSTIN, or against the supplier's registration in a different state. Check the GSTIN on the invoice itself.
  4. The bill was never entered. A genuine missing bill. Enter it, with the supplier's invoice details, once you have the invoice.
  5. Not your invoice. A supplier may report an invoice against your GSTIN in error. Reject it in the Invoice Management System and tell the supplier.

Zoho notes that once the details agree, the bill moves to Matched automatically.

Case 2: in your books, not in GSTR-2B ("Missing in GSTN")

This is the case where credit is at risk. Possible causes:

  • The supplier has not filed GSTR-1, or filed it late, after GSTR-2B for your period was generated.
  • The supplier reported it under the wrong GSTIN, perhaps your other registration or a different customer's.
  • The supplier reported it as a B2C supply, without your GSTIN.
  • A different invoice number, date or GSTIN in your books, so the supplier's record appears under Missing in Zoho Books instead. Check that tab before chasing the supplier.

What to do:

  1. Check the supplier's filing status on the GST portal, and ask the supplier to report or correct the invoice.
  2. Do not take credit for that invoice in this period's GSTR-3B unless it appears in GSTR-2B. Rule 36(4) allows credit only for invoices communicated in GSTR-2B.
  3. Let it carry forward. Zoho's help notes that unreconciled transactions are carried forward to the next return period, where they can be reconciled when the supplier's data arrives.
  4. Track the deadline. Keep a list of invoices awaiting supplier action, with the 30 November cut-off for the relevant year. Escalate with suppliers well before it.

Case 3: partially matched

The invoice exists on both sides, but the taxable value or tax differs. Possible causes include rounding, a freight or other charge entered separately in your books, a discount applied by one side only, or the wrong tax rate on one line.

Compare the invoice document with both records. Correct whichever side is wrong: your bill, or the supplier's return through an amendment. Do not take credit above the amount the supplier has reported.

A monthly routine in Zoho Books

  1. After GSTR-2B for the month is available, fetch it in Zoho Books and run the reconciliation.
  2. Fix Missing in Zoho Books items first. Where the bill exists with different details, you can correct it yourself.
  3. Review Partially Matched items against the invoice documents.
  4. List bills under Missing in GSTN and send one consolidated request to each supplier. Avoid a stream of individual emails.
  5. Act on records in the Invoice Management System before filing GSTR-3B. Accept, reject or keep pending as the reconciliation shows, then recompute GSTR-2B if you changed anything.
  6. Take credit in GSTR-3B in line with the reconciled GSTR-2B.
  7. Carry forward unresolved items, and review the list each month against the section 16(4) deadline.

Also remember the separate condition in section 16(2) of the CGST Act. If the supplier is not paid the value of the supply and the tax within 180 days of the invoice date, the credit must be paid back with interest. An overdue supplier balance is a GST issue as well as a cash issue.

If the reconciliation will not open

Zoho's help explains that the GSTR-2B reconciliation for a month can appear greyed out if earlier return periods in Zoho Books have not been opened in sequence. It can also happen if the starting tax period was changed. Open each earlier period in order from GST Filing. If the starting period was moved earlier, Zoho asks you to contact its India support to reset the reconciliation.
